Finland's Toomas ‘Topi' Heikkinen joined EKS owner and driver Mattias Ekstrom in a pair of Audi S1 Supercars for the 2016 season. Ekstrom immediately proved the pace of the S1 by qualifying top at the Intermediate Classification in the opening round of the Championship in Portugal, but went out of the event at the semi-final stage. Heikkinen made the final, and scored the first podium of the year for the Swedish squad in third.

At round two in Hockenheim, Ekstrom raced in both the DTM and World RX on the same weekend, and passed Heikkinen in the World Rallycross final to lead his team mate home for a one-two finish. Ekstrom won again in round three at Mettet a week later to take the Championship lead from reigning Champion Petter Solberg, and claimed a third consecutive victory at Lydden Hill in the UK. The Championship leader finished third in Norway, but retired from the final at his home event in Sweden with an electrical problem. The Swede didn't make the final in Canada, while Heikkinen finished fourth.

Neither EKS driver made the final on World RX's return to Europe at Loheac in France, but at the next event in Barcelona, Ekstrom won for fourth time in the campaign to extend his Championship lead. Second at the tenth round in Latvia while Sebastien Loeb won his first event and Petter Solberg failed to make the semi-finals meant that Ekstrom significantly extended his advantage. As a result, he was granted permission by Audi to miss the DTM finale to race at the penultimate round of World RX at the Estering, where semi-final victory and fifth place in the final was enough to earn Ekstrom his first FIA World title.

EKS entered the final round of the Championship leading the Teams' points, as it had all year, and when nearest rivals Team Peugeot-Hansen failed to get both of its cars into the semi-finals in Argentina, Ekstrom's squad secured the Teams' title too. Both drivers made it into the final at the last round and raced side-by-side during the six laps, where Heikkinen finished the year with another podium finish and Ekstrom was fifth.
